Cycling Question

What is it exactly about the cycling process that is harmful to fish? Is it the lack of bacterial colonies, or the spike in toxins that build up after a day or two as a lack of said colonies, or something else completely?

It's usually the toxin spike.

So theoretically a meticulously clean tank that's being cycled wouldn't be that hard on fish?

No, the toxin spike is also due to the lack of the "correct" (nitrifying) microflora. Keeping the water clean does not make this microflora grow any quicker.
