Is anyone aware of any papers discussing chemical parameters on a seasonal basis in the Mekong system?

There is something on the water chemistry of the Cambodian Mekong in Rainboth's book (it's somewhere in front).
I'm sure the French studied the water chemistry of the Mekong, but it's not easy digging those out. If there were any, your best bet would be to check out the publications of the Institute Oceanographique de Nha Trang (I think they had both a "Notes" and a "Memoires" series).
